Yes it can make a difference. One of the most common mistakes people make in general, is that they don't get the engine set properly BEFORE they remove the pump, you need a benchmark to make reinstallation easy. Now I don't know if you've done this, but I would start by getting the engine to number one TDC (if this is the standard for your engine), verify the proper valve timing, and then work on getting my pump to the right position. But each time I removed the pump, I would get the engine to the benchmark position FIRST, otherwise you end up chasing your tail, so to speak. This may take a little time but, you can work through it. Please let us know what you find.
