I’ll state the obvious first, that being that the reason the gears are grinding is that the gears are still moving. Why they are moving is the question. Did you check to make sure that the clutch fingers are set correctly, and the clutch is adjusted properly. Does the clutch disengage or is it “dragging” a little bit. Any drag on the clutch will keep the top shaft in the transmission spinning, causing the gears to grind. If the clutch is dragging any at all that is where your problem is.

The slinger gear that you mention is needed only if the tractor is stationary and the PTO is in use. That slinger gear runs in the transmission oil and thus would add resistance to help stop the shaft when the clutch is depressed. That means that it will take longer for the transmission top shaft to stop rotating than it would if the gear was in place. My B takes some time for the gears to stop which can be quite annoying.
