The purpose of heating is to warm the nut and not the bolt as the heat will expand the nut making it easier to turn. Running the engine will warm everything uniformly and not help much. From your post it sounds like you have cap screws. Hit them on the end with a hammer to jar them. If you heat them let them cool before trying to loosen as if warm they will expand in the head and be tighter. If you think they feel like they will break cut the heads off the bolts and remove the manifold. This leaves the bolt to get a hold of to remove. If they break they will most likely be flush or below surface and need to be drilled out. Good luck.
