Couple thoughts as I had the the same issue with my SH. I had to set the right side of the deck 1st and then lower the left side as I lined up the shift rails with the appropriate gear slots. This required my Dad lowering the left side as I lined things up using a flashlight and a long screwdriver. I also started with my shift rails in the neutral position and lined up the gears accordingly. This was the 4th attempt. Setting it down "squarely" didn't work for me.
I suspect that you have the shift rail on the edge of the gear slot instead of in the slot. This is assuming you put everything back in it's original place.
Couple more things to check. Are the shift rails in the correct slots? It's would be easy to mix them up if you didn't shoot pictures and label them. Same with the gears. Can you move them easily by hand with the deck off?
The shift rails were bent on my M and it took a couple attempts to finally recognize the problem. I believe the the bearings got so worn that the previous operators jammed the shifter hard enough to bend them or intentionally bent them to keep it in gear. The 5th gear shift rail in this particular tractor was bent a good 3/8". It took a torch to get it squared up.
