I'd put back the shims just the way they were when you took it apart. As others said the shims are to adjust the gears for proper contact. The parts book just shows the three thicknesses that are available. The actual number varies according to the need. If you use RTV or whatever, it will affect the adjustment, because it will take up space. If you want to use some sealant there, get some spray on gasket sealer. However, best probably to not use anything. If you clean everything up well, and then assemble, the shims are soft enough to seal so it won't leak. I did my I-6 a couple years back and it does not leak.
