It doesn't matter where you put the rods, but why not put them in order? And, almost always, the rods are numbered on the side that faces the side of the engine where the camshaft is located. If you are re-using the pistons, you'll want to put them back in the same hole. Usually, the pistons are not numbered, and having the rods numbered is a convenient way to keep the pistons in order.
