I don't know much about Ford wiring, but I suspect that green wire is an auxiliary or secondary ground for the alternator. Would connect direct to a threaded ground stud on the alternator retained by a nut and lockwasher. However if the alternator is working OK without the wire connected, I'd be inclined to simply tape the green wire to the the alternator harness and forget about it.
