I've seen some of your custom toys. No wonder they won't let you leave. You all do a fantastic job! I want one of your 8650 Deere's, bad. I have a "shop/apartment" like you're talking about. My wife and I lived in it for a year and a half, while we tore down the old house, and built a new one. I had zoning approval. It's on ag land, and I submitted the plans as an in-shop office, with restroom, showers, and offices. They don't have to know everything you're doing. I have a separate address, and mail box. We set up two bedrooms, a "family room" and a kitchen. (Offices need kitchens too). What I did to isolate the living quarters from the shop was to build a concrete block "firewall" between them. Both parts have separate heating and cooling capabilities. That prevents the shop smell from entering the "house". I agree with the idea of the living quarters being upstairs. I have a storage area under the living quarters. that makes for easier plumbing, and running the ductwork. It also affords a little privacy, when my employee's would be in the shop. Hope this helps.
