It's going to sound sarcastic, but the only thing left is the wiring between the alternator and battery. If all else stumps you, break the connection and put an ammeter in series to watch it charging or not. Does the alternator have a built in regulator or is it separate? They come both ways. If separate, check that. Also make sure the battery polarity is right for the alternator. With the original Ford 600 electricals, you had a generator and 6V positive ground. With most add on alternators, you would need 12V negative ground. The starter doesn't care, 6V-12V, pos or neg ground. Hope this helps.
