Like Ross said, open the cover at the center under the steering, if there is a wiring mess in there back away. If it is nice and neat with the sentry plugged in as it should be, I wouldn't worry about the transmission.
That sentry module protects the range transmission from damage. Find out what the specific issue is and maybe we can walk ya thru it.
Oh, and the 5088 is the only one that had 'real' issues with the clutches; no rear end issues that I know of.
