Unless you're talking about some newer machine I'm not privy too - I assume you've got a Japanese Yanmar tractor with John Deere paint on it? If so, it's not designed anything like a John Deere Waterloo or Dubuque tractor except maybe the dual transmission shifters are sort-of Dubuque-style.
Pump is a simple gear unit and engine-driven. It will slow down functions but has nothing to do with anything staying "up." If the three-point-hitch arms are settling down, there's likely a valve problem. If they are slow, it could be a worn pump or a plugged filter. PTO is non-live and transmission driven and the hydraulics have nothing to do with it.
We sold 650s when they were first introduced and sort of bare-bones. Weren't even available with power steering and we were buying some crude add-on PS kits from Brinley and installing them. Seems a year or two later Deere came out with something better.
