I have a question, when TA was taken apart, was the nut on the counter shaft very loose. They usually are. This allows the gears to make a pattern of mesh. When you put the gears back in and tighten that nut down really tight, the gears seek a different pattern. HY CAPACITY had so many complaints about this noise that they came up with a different recommended procedure which uses some shims on some occasions to try to get the gear back into the original wear pattern. They also tighten nut differently which I notice a lot of guys on these forums do not agree with. Other problem may be the spring loaded dampner in the main clutch. They can make a transmission sound like it it coming apart. Either one of these problems do no harm but sound bad. I'm not saying this is your problem but it may very well be.
