I let the tractor drain overnight so I could see the bottom of the transmission. I found a few more nuts, a couple were crushed like they were jammed in the gears, I found a couple cotter pins in there and some broken part floating in the oil, looks like part of a bushing or something and I found a drive joint bolt in there. I don't know how all these parts got in there, but they must be part of the problem. All the bearings look and spin nicely. Also you said "That nut is a possibility, but I would think that it would have stopped the tractor dead when it happened, and not just started knocking. I dunno"- When Dad was driving it, he said a couple times the tractor would come to a complete stop and lock the rear wheels, so I'll bet these parts are jamming the gears. All the other gears I can see look really good, I jacked up the rear wheels and turned all the gears and they look good except the one with the chipped teeth.
