856 not running smooth

I'm looking for some help on a 856 we use for plowing and hay cutting. It has the DT407 engine and we ran it for years with a bad injector pump. It would lope at idle and never really smooth out. We replaced the pump back in the spring and the lope is gone and it runs a lot smoother, but it still isn't perfectly smooth. After bringing the rpms up to pto speed you can still hear a little flutter in the exhaust, which is a straight pipe. I would like to know if this is normal. We have double checked the pump timing and tried running it advanced and retarded a little, but it makes no difference. My dad and I are thinking we should check the valve adjustment and posible have the injectors replaced or checked next. I would appreciate any other opinions on this. Thanks.
