Fuel comes out of the tank shutoff, down through the water trap, up through the aux. filter, through the strainer, into the input of the primary pump. Then through the primary pump, through the final filter, and into the injection plunger unit. Bypass fuel from the injection plunger goes back into the scavenging pump, then out of the scavenging pump back into the tank. Makeup air comes from the small air filter into the input of the scavenging pump to satisfy its input demands when there is insufficient fuel from the bypass output of the injection plunger. It sounds to me like your line from the tank to the water trap is clogged or the shutoff valve is closed, letting the makeup air from the small air filter pressurize the tank through the scavenging pump.
