Farmall A running rough

I have a 47 A that ran pretty well last year for mowing and such. However, I didn't notice that the weather cap apparently came off the muffler and as a result I got water down into the engine during a couple of storms this winter. Now I can start it but it is running extremely rough and underpowered and blowing black smoke which it didn't used to do. I pulled the plugs and cranked it to blow any residue out of the engine. Replaced plugs just in case. Engine has a new carb and magneto and I've retimed it twice. Also just found a hole in the intake portion of the manifold, which may be part of my problem. I'm wondering if the water that may have gotten in could have caused a stuck valve. Compression looks pretty even across the engine, but I'm starting to think overhaul. Any thoughts.
