When's the last time you changed (or filed) the points?

A magneto is a stand alone ignition unit, totally independent of the battery. A magneto will create a spark even when there is NO battery. The symptoms you describe are indicative of a battery ignition distributor with a mis-wired 12 volt conversion.

Rusty, quite a few magnetos have been changed to run as coil systems. Most have an external coil wired and just use the mag as a distributor and points set-up.

Sounds like there is not enough/any volts to the coil when cranking, and intermittently, when running. Probably a loose/poor connection somewhere and possibly no bypass circuit when starter position is selected. You don"t give enough information as to whether this problem has just arisen, deteriorating, been there since the change-over, details of change-over, etc - so only a guess at the obvious.
