1961 Ford 841 Diesel performance

Hi, I purchased a 1961 Ford 841 diesel tractor thru a private sale about 3 months ago. The farm where I am storing it was about 7 miles away so, I decided to drive it there rather than haul it.
The tractor started right up and had dark smoke only until it warmed up. About 3 miles into the trip the tractor started running rough and had a loss of power. I continued to run it and eventually it "cleared" up and seemed to run fine. Just before reaching the farm the tractor seemed have the same symptoms as above, but with much less power, dark grey exhaust, and a loud exhaust echo. I was able to get the tractor to the farm and have done some preliminary investigation, but still have not found the root cause. The tractor does start good, the exhaust is dark grey , still a loss of power, I loosened each injector independently, while the tractor was running and each one is "adding" to the engines performance.
I added some Diesel injector cleaner and ran the tractor for a while, but it still has not fixed the problem. Could it be a valve stuck ?
I can provide pictures and audio if this would help.
Does anyone have any experience with this engine or a similar problem? Please E-mail me with your suggestions on debug or a fix.

Mark I have an Arctic Traveler gen set that uses the ford 841 engine (I think) 1961 is about right and the company is out of buisness. Can you send me a picture of the engine? Does it have a roosa master injector pump?

Change the fuel filter before trying anything else.
