I am planning on installing a breakaway controller on my trailer this spring (I don't use it in the winter) and I had a thought. The trailer already has a full size auto battery in the toolbox which is used to power the winch and is charged via a + lead from the truck. Can I just put in the switch to activate the brakes in a breakaway using the existing battery or should I just by the whole shebang and have two batteries in the toolbox? I am trying to save some room but if needed can go with the commercially available set up.

That's exactly how the vast majority of travel trailers work. The same battery that's used to run the trailer interior is used with a break-away switch for emergency brake operation.

Also how my 5th wheel flatbed is wired.

Any 12 volt source will work as long as it will hold 12 volts for, I believe 15 minutes, and the source has to stay with the trailer if it breaks away.

A few weeks ago I put a break away system on our gooseneck livestock trailer and I just went to TSC and got the $45 model they sell. It has a battery with a built in charger and LED lights to indicate how much charge the battery has.
