I was driving across the field when the tractor simply stopped pulling. I thought the clutch had gone out completely but when the mechanic checked it he said the clutch was okay. What would be the most likely cause - transmission or rear end? Is there a common failure of a particular part or something hopefully simple like a nut coming off a shaft that would mimic a worn out clutch?

If the tractor has a belt pulley gear box you can tell which direction to look for the problem. Put it in gear and see if it turns with engine running and clutch engaged. If it has power, the problem would be in transmission, differential, final drive or axles. Or pull tractor with it in gear engine off clutch engaged and see if the belt pulley has power. If it does the problem is between transmission and engine. If it doesn't have the gear box the cover plate can be removed or the cover plate over T/A unit to narrow problem. Besides already mentioned in other posts the splines on the coupling of clutch shaft to T/A unit can wear out and strip. Also if the T/A unit was already not pulling on the low side and the T/A clutch failed all at once the tractor won't pull, the splines can wear out in center of clutch disc or on the T/A input shaft also and fail.

Have also seen couple brake pinion shafts break right behind the splines,Where it goes into spider gears.

Just something to think about.

I know of a feller that hauled a tractor clear into town to have a T/A and clutch put in it. Had it back to the field that afternoon.

The wheel hub had went south and the axle was just spinning in the wheel. :>)

The mechanic said its not that easy this time - any other suggestions? The motor runs great and I hate to scrap it.

I had that happen on a 560 d with a mounted corn picker on it. Put blocks in it from a 656.

That happened to me once. I bought a 560lp with a bad clutch, after looking it over I jammed a big Allen wrench in the keyway, drove it up on the trailer and headed for home.

Well it is hard to tell for sure, we need more info.
If the tractor is equipped with a TA (very likely) it could be a part of the problem. If the TA lever is forward, then the TA clutch could be bad allowing the TA to slip. It would act like it was able to slow down some, but be able to pull when it got to TA speed. (partially slipping) If it flat will not move, there could be broken parts in the TA assembly, or other issues.
What procedures did the "mechanic use to determine the clutch was OK?
The TA is a Great Asset to the tractor, and should be repaired if it is broken. A possible real cause of the symptoms you describe are improperly adjusted TA/and main clutch linkage. There may be nothing wrong. The Book is needed to adjust a TA correctly, (no seat of the pants adjustments are usable until you get to the point of extreme experience The Tractor Vet, or a gent on here, Mier, among others, who have that experience. The tractor does have a TA but it hasn't worked in a long time.
