Cub making noise from transmission with clutch dis

Finally got my engine in the 49 cub and she purrs like a kitten. Boy was I proud, first engine I have ever done. Another problem. I pushed the clutch in and there is a awful noise coming from the trassmission. I did notice when I turned the trasmission and clutch spline shaft that it had a wobble in it before I put the engine in the tractor. The release bearing and clutch was fine. The noise comes when the clutch is disengaged with trany out of gear and also when I engage the clutch when in gear. The tractor will move foward or backward but makes a awful noise from where the transmision and clutch shaft goes into the Tranny gear box. Could the shaft be bent? Or maybe bearings bad on the shaft. I bought the tractor not running so I dont know what was wrong with it before I got it. New at this so any suggestions would greatly be appreciated. How hard is the shaft to get out? Thanks.

Did you replace the pilot bushing in the end of the crankshaft? If not, it is probably dry and dragging. If you did replace it, did it get burred on installation? The noise you describe sounds very much like pilot bushing problems.
When you say the shaft wobbles,that is not uncommon as you have about 3' of shaft hanging out from the end of the transmission bearing and any small amount of play in the bearing is magnified by the length. The pilot bearing centers the shaft so the rear bearing needs to be really bad before it is a problem.

I think your noise is the throw out bearing hitting the fingers on the pressure plate.Mine was doing it when I got it and simply readjusting the fingers solved the problem. I wont commment on your wobble as I cant see it but the few Cubs I have tore down have had some wobble due to the length of the shaft.

It's tough to diagnose what's wrong inside a tractor without taking it apart, and at that point, you may as well do it right and replace the common wear parts like bearings and seals.

The shaft wobble was a big red flag with a flashing red light above it... Never should've put it back together like that...

The answer to all your questions is YES ....One thing for sure, always replace the throw out bearing when you are into that area..... no dout in my mind that is at least part of the noise you hear....
