Farmall 300 problem

Today I got a 300 running that I just purchased. The tractor had been sitting for 4-5 years (inside). On the good side it runs good and the T/A works, however there is a noise in the transmission. It makes a slight knocking noise. It sounds like it is coming from the front of the transmission between the rearend and the T/A. It stops when you push the clutch in and makes the noise when the clutch is out whether the tractor is in neutral or in gear. Does anyone have any idea as to the source of this noise and possible repair advice? Thanks in advance.

Do you hear the noise in 5th gear? My first thought is that it is a chipped tooth on the gear on the back of the TA output shaft or the bearing that goes between the TA output (transmission input) shaft and the Pinion (top transmission) shaft.

Actually 5th gear was the only gear I did not try as I still need to work on the brakes. Would 5th be differant than the others?

Yes, when you are in 5th gear, the power is transmitted from the input shaft (TA output shaft) directly to the pinion shaft as they latterly become one shaft. In all other gears, the power is transmitted by gear reduction to the lower shaft, then transmitted again through gears to the pinion shaft. Fifth gear bypasses both of the gear sets.
