What does polarizing the generator do? and does the charge of the battery have anything to do with it?

It establishes a magnetic field in the field coils of the generator, which the armature rotates through to produce electricity used to recharge the battery. It requires a charged battery to initiate it.

In my business, (electric generation) we call it flashing the field, same thing, same effect.

Polarizing the generator determines if the "ARM" terminal will be producing a positive (negative ground system) or a negative (positive ground system) output.

It doesn't have any effect on how much the generator will charge. The charging rate is determined by the engine speed and the "FLD" terminal potential, among other things.
