The clutch will not fully disengage when pushing in clutch pedal. I can get it to shift but it grinds the gears. I had the flywheel machined, installed a new cluth and pressure plate and adjusted the clutch rod.

Jim pretty much has all the possiblities covered. Definetly start by double-checking your free travel adjustment. Keep in mind that some of these little IH's take a few seconds for the gears to slow down enough to shift without grinding, but if you still have significant grinding after five seconds holding the pedal down with the engine at low idle, you may have a problem. I've only had one tractor do this after a clutch job. It was a little 855 Deere. I was 100% positive that everything was assembled correctly. I put it in high gear, stood on the brakes, and "burnished" the clutch by slowly releasing the pedal just enough to let the disk slip for several seconds. I did this about five times, after which it worked perfect.

A dragging new clutch can be several things. From a warped driven disk, to being installed backwards.
Most common are:
Splines on the shaft are worn or dirty not allowing the disk to travel toward the trans when the clutch is released (pushed in).
Warped disk Either from the factory or from assembly pressure trying to mate the engine and touque tube. Improper resurfacing of flywheel resulting in wrong Pressure plate to fly wheel offset.
Improper adjustment of the clutch fingers. They must be very close to the same height from the released throughout bearing.
A bad pilot bearing dragging the shaft with it.
Reversed installation causing the springs to bind into the flywheel.
If when you start it in gear with the brakes on. and begin to let out the clutch and it takes off with just a little release of the pedal (no where near the normal engagement point) then the clutch may need adjustment, or the disk is in backwards. The free play of the pedal is about one inch from the point of contact with the foot plate of the platform, to where it begins to get harder to push down. Good luck, JimN

sounds like you have too much freeplay in the adjustnent on clutch rod I believe clutch pedal should freetravel 1&1/4 to 1&1/2 in before throw out bearing engages pressure plate
