The rear main bearing cap has two rubber aglinment dowels that to go into place when putting the rear main bearing cap back into place. How do you install the bearing cap where the dowels go into place with the cap?

The are NOT "alignment dowels". They SEAL against oil sneaking around the bearing cap, and into the flywheel housing.

It's been a LONG time since I've been into an engine like that, so I can't tell you SPECIFICALLY how to install them, but here's some general ideas.

Sometimes seals like that have a steel insert, and you lube them up, and tap them into place once the cap has been installed.

Other seals like that are hollow, and you lube them up, then insert a small punch or rod, which then stretches them as you push on the punch or rod, and pulls them into place.

See my response to your original post. The dowels go in AFTER the cap is installed. The service manual shows a special tool to align the holes when you install the cap BEFORE you put in the dowels. You can improvise one as I did. The rubber ones really aren't "alignment" dowels, but are seals to prevent leaks. But, I have not yet started the engine. I can only assume that it is correct -- I don't expect it to blow up!
