Knocking in Farmall H second gear

I bought a 1941 Farmall "H" about seven months ago. When I bought the tractor it had a knock in second gear, But heck! I got a hundred dollars off the price. We have the deck off and the tractor split in half. We have the top main shaft drive and main drive gear. It makes a knocking noise in second gear like a crank with the pin that falls up and down to keep it from un cranking. It seems to do it the most when it is free wheeling or rolling down hill.
