When you changed to 12 volts, did you alter the grounding on your system. If you fitted an Alternator then usually it will be wired Negative to Ground, which is opposite to how the tractor was wired originally. You should have changed the low-tension wires over on the Coil to allow for this or you will not get the best possible spark. If the tractor is now wired Negative ground, the feed wire from the ignition switch should be attached to the Positive terminal of the HT Coil. If it isn't marked, you can check the spark that you have now and then changeover the wiring on the Coil and see which way gives you the best spark, which should be Bright Blue not feeble yellow or orange. Just wire it the way that gives the best spark. I am not saying that this is your problem, but it will contribute to any ignition fault that you may have.
