How much Damage from this snafu ?

Put a new big battery in the loader tractor. Hit the starter & it hardly turned over. Put the charger on the batt with the terminals still connected. It dinged and went to zero. I then realized that this was a 6-volt bat and the tractor is a 12 volt system. Did I harm alternator or ???
 
The alternator is NOT harmed, unless you connected the 6 Volt battery up with reverse ground polarity.
 
I would not expect any damage whatever, the noise you heard was the overload in the charger which will reset as soon as it cools down, usually 30 seconds or so. Now if you had a reversed polarity situation that would be a different situation as 6 volts could damage the diodes in the alternator as there would be a lot of amps flowing back through them.
