PTO Lever Locked in Gear

We have replaced the transmission input shaft and have replaced pto output shaft to take care of some maintenance issues. Can turn the trans input shaft and the pto shaft turns - and vice versa. However, in
checking out things before we button it up, I find that the pto lever is locked in gear and I cannot get it out. Possible cause and solution?

Probably not the issue for you, but my Case SC had a slight twist in the splines of the PTO shaft which would bind in the splined hole it went into. I'm guessing from a shock load at some time in its past. I ground it with a dremel tool to align the splines.
 
If I didn't mention it earlier, I can turn the spline on the input shaft and the pto shaft turns and vice-versa. Had no real problem getting the pto shaft back into the tractor. HOWEVER, we did earlier loosen the 9 bolts on the bottom of the hydraulic pump base just a bit to drain water/fluid since it was impossible to remove the drain plug. We have not tightened those bolts yet.
 
Definitely tighten those bolts up and try again.
You could be putting a bind on the shaft as it goes right through the pump.
 
Thanks to everyone for your ideas. The hdy pump bottom plate or whatever is fully bolted on, the engine half has been re-united with the trans half, the pto shaft is installed and bolted on. The new clutch responded appropriately to the foot pedal and somewhere along the line, I was able to get the pto/lever dis-engaged. Now, I can easily engage and dis-engage it. Hoping to finish some loose ends, fill with fluid and fire the tractor back up tomorrow. That will be the real test of a lot of things.
