Is it common for the pick up fuel pump to get hole in diaphragm from setting. dose it leak more when running getting fuel in oil

I would expect the pump diaphragm was weak and might have started leaking before it set, just not enough for you to notice. Have you had other pump failures after this tractor sets or is this the first one? It likely will leak more when running as it is flexing.

You say fuel in the oil so it sounds like you have a diesel. If so the umbrella seals on the injection pump drive shaft can leak and let fuel into the oil.
