Hi. I did some looking, and it looks like the gears are rusted on the splines in the transmission of my John Deere R. Does anyone know how to free them up?

I think you are going to take it apart. I see no way to clean to enough to make it work as it should. Every spline needs to be cleaned to the point that the gears are free to slide and that the rust has not pitted the teeth or splines so they wear or hang up. They might respond to PB Blaster, or other agent, and working the rust off the shafts with the gear might work. Iron oxide is am abrasive, and it needs to go away. Jim
 
That's enough rust to keep them from sliding but probably not enough to damage the shafts. Kroil would be a good option. Spray or liquid and get it into the gear IDs and tap them back and forth if you can. Patience it the key. And I wouldn't run the tractor without tearing the transmission down and thoroughly cleaning up the shafts and case. You may also have some damaged bearings.

But whatever the outcome, it's going to have to have some "gentle persuasion" to get things moving.

Gears are hardened, avoid direct contact with another hard surface, as in a hammer or hardened punch. Use a brass or aluminum drift or hammer wherever possible.
