A little help, please

Yesterday I gave my WC Allis Chalmers it's not quite yearly tune-up/oil change. All went well until I opened the transmission check plug. a lot of brown liquid came out. I then opened the drain plug and let it all out. She has to set out year round because i don't have shelter for her. I think the water got in through the shifter because the dust cover is cracked and nasty. I plan on replacing it soon. My question is, How do I get the moisture out of the transmission? Should I put a mixture of diesel fuel and gear oil in it and run it a short while, and then replace with straight gear oil? What have you done in this situation?

My old 40 JD B, used to have the same issue, like your tractor it set our year round. I just changed the oil and it was fine. Always intended to build a carport for it, but then I sold it.
 
To remove the water that's clinging to the walls and parts in the transmission use Trans Tune by Sea Foam. I used it on a FarmTrac that still had moisture in it after hydraulic oil was changed. Followed instructions and dumped the hyd. oil after it ran at up to temp for a while. It worked. No more problem and replaced the shifter boot so it wouldn't happen again.

Sea Foam instructions:
Add one pint of Trans Tune to every four gallons of hydraulic fluid at full operating temperature.
After at least 30 minutes of operation, check the hydraulic fluid for color and clarity.
When the fluid becomes dirty, change it. (The addition of a high-detergent oil like Trans Tune may cause the hydraulic fluid to become dirty sooner than normal, as it cleans built-up contamination.)
 
Replace the oil with new and work the tractor (plowing, etc) so the oil gets warmed up; any residual moisture will evaporate.
 
Since the transmission is closed it won't evaporate and leave the case,plus the oil doesn't compound with the oil but it will mix throughly and it won't go anywhere.Probably
in a WC transmission it wouldn't matter anyway but to get the moisture and grime out I'd put in a light weight HD engine oil mixed with Seafoam and some Varsol or diesel fuel run it around some and drain it all out.
 
Dump in 10 gallon of diesel fuel, jack up the rear end and let 'er spin in road gear for 20 minutes. Drain and fill with oil.

If it only holds a gallon then run it a while and change it again!
