Tractor charging system

On a tractor designed for two batterys, if only one is used, will it cause the alternator to over charge that one? Its a diesel with mechanical kill, so nothing is drawing juice while running, unless the lights are on.

If they were in series he could not start the tractor there for they are in parallel. The charging system is set to charge when the battery voltage drops and stop charging when reaches maximum voltage so there is no problem running on one battery.

I guess I should've added, its a 2555 jd, takes two special batterys, not 24 v, just two 12 volt ones. the guy is super tight, so he only bought one, it cranks ok for this temp. but after running you can smell the battery.

Is there an amp gauge or volt meter?

If it's showing heavy charge all the time or the volts are getting up over 17 or 18 it could have a bad regulator or diode.
