JD skid steer issue

Neighbor has a 323D track machine that is a couple of years old (less than 300 hours). I replaced the fuel filter tonight and noticed that the coolant reservoir was empty. Clearly that doesn't just happen - something is going on. It had a code on the engine but apparently that was the fuel issue. It had done that once before and Deere fixed it with a filter.

I topped the coolant off. When idling there was a steady bubble coming up through the connection hose. It wasn't slurping down coolant it was just steadily letting a bubble through. I am positive I could smell coolant in the exhaust every so often.

The oil is not milky or frothy. Anyone heard of anything happening to these engines? Must be a head or gasket issue and not liner oring I'm guessing? It is a 2011 and she's pretty sure warranty is done on it.
 
The engine on that machine is an e4024. My experience with them is usually with the water pump orbthe oil cooler. Occasionally we had issue with the timing cover leaking but that was on the original without the engine controller.
 
Are you using JD Plus 50 engine oil? If so, the water is in the bottom of the pan as it will not mix with the oil to become milky.
My JD 328 quit running in the field. It was 4 plugged pumps (injectors) and a stuck rack. Took $5,000 to get it going again. Still does not idle perfect. NO more bio-diesel for me. Algae plugged up most everything.
