has anybody ever broke a bolt off on the manifold exhaust side while trying to replace it on a JD 50
tractor and what is the best way to try and remove it with out messing up the head?

Broke 3 on my 70 last month.Put a washer and a big nut on top of the broken stud bolt and weld. The heat will break the rust free and you can spin it out with ease.

You usually will break at least one of two on every manifold I ever did. Like Bigdaddy said, lay a flat washer with a center hole just a little bit smaller than the bolt on top of the broken bolt. Weld the washer to the bolt. Then lay a nut on the washer and weld it to the washer. While it is still hot from welding try to turn the nut/washer/broken bolt out. This usually will work. The heat from welding the washer and nut will usually help loosen the broken bolt up.

Do what JD Seller said, but melt a beeswax candle against the manifold studs, the wax will "wick" its way into the threads, lubing the threads.
