My 2005 did the same thing and I went online to one of the Rhino forums. The all said it was the either the stator or the ignition module. They suggested buying a new one from a site called Ricky stators I believe in California. Cheaper than Yamaha. He has a web site and it tells what to measure with a meter and exactly what would be wrong. Replaced the stator and no more troubles.

Can you post a picture of the Rhino?
My zero turn mower did that, I replaced the regulator, battery then I found a burnt leg on the fuse in the fuse panel that protects the charging system. Startging and charging systems you have to take step by step procedure to diagnose them. One quick way to check to see if you have continuity thru all your charging wires I usually hook my battery charger up to the battery terminal on the generator or alternator and see if my amp meter on the vehicle shows charging or not. If not I do a voltage check with a volt meter at each connection.
