do i take the other bolts out

also the lower rad hose was off and there was a nest of sorts in the water jacket and debris inside whats the best way to clean that out
 
I suggest you leave the "bolts"(studs) alone, unless you need to have the deck milled for some reason. The studs are not always easy to remove without bending them, or drawing the threads out of the block when replacing them. Take the nuts off of the loose studs, and screw them into the block before installing the head.
As to the "nest", blow it out with air as well as possible for now, then wash it through with a garden hose from the upper water outlet after you have the head back on. Maybe seal off the lower outlet and give the block a vinegar treatment later.
 
If the water jacket is full of stuff like rust etc. Close of the outlet and carefully fill the cooling area of the block with vinegar and let it sit a day or so. Then flush it out with water
 
a friend tells me that we should run the nuts onto and then off of the bolts, prior to installing head, etc. this cleans the threads of rust, burrs etc. and will help to get a true torque reading
