544 gas missing on cylinders 1 and 2, until choked

I'm going to be working on a 544 gas and the tractor is only hitting on cylinders 3 and 4 most of the time. If I pull the choke some the rpm will pick up a little. If I pull the choke out almost all the way the first two cylinders will start to pick up and it begins to sound good. Then it will start to smoke like its rich. It will smoke worse and the rpm will start to drop. Cylinders 1 and 2 spark plugs are blackened, while 3 and 4 are white looking.

Any thoughts on where to start? This seems strange that I need to choke it to get all the cylinders to fire.

I would first try to find a air leak in the intake manifold. Check the tightness of the bolts retaining the manifold to head.
Look for cracks. Use a propane torch (unlit) to check for intake leaks. Direct the propane fumes to the manifold flange and see if the RPM picks up.
Swap the front two plugs with the rear two (or replace them with new) to see if bad plugs could cause it. Jim
 
First check for correct wiring, two crossed wires will act like that, then check everything else listed.
 
Thanks for your guys thoughts, I was thinking possibly manifold gasket or crack. I will check compression first though.
 
I would change 1@2 with 3@4 plugs then wires you have fire or it wouldnt run so you either have two bad plugs or wires then compression check then tappet clearence. But your dist is OK or 3@4 wouldnt fire. Are you sure the wires are in the correct order as your firing is 1342. Those engines will run on tw cycle if the right cycls are firing.
 
I checked the firing order the other day and wires appeared in the correct, I will check again though. Would it really start to run right with the plug wires out of order, just by pulling the choke?
