SMD cylinder wall scratches

I feel like crap right now and hope somebody can make me feel better. I just had my SMD completely overhauled by the local mechanic including custom sleeves. I am fighting a miss which I have just removed the injectors for a second time and looked inside the head through the precup holes and can see vertical lines in all 4 cylinder walls. I don't notice any compression issues and kinda wish I hadn't looked in there.

Now I would like to know if this is a problem if nothing seems to be wrong as far as compression and oil consumption?

Also, I'm wondering if the anti-seize I lightly coated my precups and injectors with based on information off of this sight could have gotten in the cylinders and caused the scratches.

What do you guys think? If I messed up a $9k rebuild I think I am really going to be sick.

9 K ouch . Ok on your miss here are COULD BEE"s IF the injector is cracking at the correct pressure and your PRECUPS are installed correctly and all is well there you SHOULD BE GOOD . notice i said SHOULD be . Now with out hearing the engine myself we are playen the it could be game here DID you have the injection pump rebuilt by someone that is old and knows these pumps inside and out ?? as IF the cam bushing in the pump are the least bit worn the can will now run true and this will plum drive you goofy . The other thing that will cause a miss in these engines is a crack in the block and most times that crack in in the #2 or #3 cylinder between the two holes , not what ya want to hear. And Oh BTW you could have bought kits , OEM kits from Clyde Burkshire in Royal Center In.
 
When the motor was overhauled the block and head checked out good at the machine shop. Everything was redone, no corners were cut. I am really curious/nervous about all of the vertical lines I can see in the cylinder walls. When I pulled the injectors I saw tiny metal flakes sitting on the carbon in the precups. I think it is dried anti-seize. I am wondering if that could have scuffed my cylinders?

You can run it. The stripes will go away! Nothing is perfect, that is why there is a break in period. If you put 50 hours on it, and it was then using a quart every day or more, I would be concerned. Give it a chance, Jim
 
Is there anybody in particular you recommend for these pumps? I had Dubuque DIS go through the whole thing last year - $1100 worth. They have a good reputation and told me they know these pumps. The miss sounds like a John Deere 2 banger when the tractor is unloaded. Load the engine and the missing quiets down or goes away. Unload it and it sounds like a JD again. When I crack each injector, it sounds like each injector pulls the motor down the same and I can still hear the miss with each line cracked. I am getting frustrated with this project. I went through the injection system first as recommended and the miss was still there. I had the motor overhauled and the miss is still there. The block and head were magnafluxed and pressure tested and both were good. So I sent the injectors back in and they told me they found debris in 2 of them. I installed them again and it still has a miss. I asked Dubuque DIS about the pump cam bushings at this time and I was told they were good. They told me to add some timing, that doesn"t make a difference. I am starting to think the pump is the problem.
 
I really hope you are right. I talked to the machine shop last night. He is going to come look tomorrow with a boroscope.
