If the H runs a little rough (popping here and there) on a rich mixture through the carb (turning my plugs black with carbon), then you lean out the mixture with the lower screw on the carb and it runs even rougher, actually much worse, what should I be concerned with? tractor has new ignition parts, plugs and rebuilt head and valves.

Turn that screw IN until it bottoms out, then turn it 3 full turns out. If the engine runs rough at that setting, there is something else wrong. I'm thinking either the float is leaking, or it is improperly adjusted. Might also have a leaky float valve and seat.
 
I would check the valve lash, mine was off when I got the tractor and it had a little pop in it.
 
Ignition and timing problems can cause you to run a richer mixture, fix them and you may not need as much fuel.
 
As a starting point: high-speed mixture screw set at 3 turns out, idle air screw set at 1 1/2 turns out.
Start the engine & warm it up in NEUTRAL and BRAKES LOCKED. Run at WOT (wide open throttle) and turn the high-speed adjusting screw in & out to find the "sweet spot" where the engine runs its fastest & smoothest. Turn this high-speed screw out an extra 1/2--3/4 turn for power. Idle the engine down & set the idle rpm's. Now turn the idle air screw in to richen, out to lean so the idle is smoothest (this is an AIR adjusting screw so works opposite of the main fuel screw on the bottom of the carb). Re-adjust the idle rpm's. Repeat the carb adjusting procedure another time to be sure all mixtures are correct.
