Transmission knock question

I have developed a knock in my newly reassembled transmission. It is audible in 1st-4th gears and reverse. I ran the tractor at an idle in 5th and it was not audible. It only heard when the tractor is moving. I would say it averages about 1 clunk per second. I am wondering if the fact that it is not audible in 5th means that it is a bad bearing on the countershaft, that is only unhappy enough to make noise under load but spins fine when the tractor is in neutral. I would very much appreciate any advice.

The constant mesh gear at the very front of the trans counter shaft (botton shaft) and the gear on the input (driving) shaft are under load when the trans is in any gear but 5th. The PTO and the Hydraulic pump (Liftall) are also driven from that gear. If it has a chip, or broken tooth, or a piece of netal imbedded in it it will Knock. It is esaily seen through the Belt pulley mount, W/O removing the trans top.
It turns modestly and might just be the issue.
I am sure you checked each tooth when transplanting the gears, but a cracked tooth can go un noticed. Best of luck, Jim
