I am installing new manifold stud bolts and was wandering if I should put anything on the stud threads since they are in contact with coolant on the engine side.

yes, put some kind of sealer, teflon, rtv, whatever you want, or you will have a coolant leak pst the threads.

I've always had good luck using #2 permatex - at least on car engines - haven't done it yet on a tractor but I can't imagine it'd be any different.

Thanks for the suggestions. Since the head threads are rusty, should I use some type of cleaner before installing the new studs?

I run a tap through mine to clean them and use aviation form-a-gasket to seal them, haven't had a leaker yet.
