Super M transmission noise

Finally got this old project running and it has more than the normal noise in the transmission. Idling in neutral it has a whine to it, sounds like it's in the frt. of the trans. while sitting in the seat. The belly pump is out of it so I did the big screwdriver stethoscope thing up in there but the noise is most noticeable on the brake housings. I know the input shaft has a little up/down play in it which I'm guessing isn't right.
So anybody had a bunch of them apart and know the most likly source of that whine.
 
Can give you some ideas, when running in neutral clutch engaged. Transmission input shaft is mounted in 2 bearings that are turning. Main shaft pilots into back of input shaft with a bearing there. Main shaft is sitting still with tractor stopped while the input shaft is turning when running in neutral. May want to check that bearing. Input shaft is turning the constant mesh gear and its turning the counter shaft, a gear on the counter shaft turns the reverse idler gear. So only 2 sets of gears can make a whine the way you describe, Another source could be a bearing on each end of the counter shaft. If sure its not the hydraulic pump whining (didn't say what type you have) try jacking the rear wheels off the ground and let tractor idle in fifth gear. If it sounds better I would suspect the front bearing on the main shaft. Also try engaging the pto in case the the nose or bushing pto shaft goes in is bad and see if any change. Main shaft front bearing play and constant mesh gear condition can be checked by removing belt pulley gear box or hole cover if not equiped.
