I removed all my fluid in my trans and pulled the axles to replace the bearings & a gear in it, after re-assembley everything works but i get a loud pulse noise and almost like a growling pump, anyone run across this before?

The Hydrolick pump is sucking air or the filter is pluged. There is an (o) ring behind the filter on a pipe going to the pump that can go bad and can cause air sucking. Try the filter first.

Which gear did you replace? If you just replace one gear and not the one it mates to the different wear patterns can sometimes make noise.

Sometimes takes a while to get air out of a system. Pump may still be cavitating... need to operate every part of the system for a while.

I have the same issue on my F504 diesel. I changed the 12 gpm pump for a 17 gpm. I did not know at the time it requires a different gear to slow the 17 gpm down. I used the 12 gpm gear and it puts out some serious flow. I dare to say in excess of 17 gpm. I also used a filter extension and larger filter, but reused the suction pipe. My local IH dealer wanted + $50 for it. I chose to reuse. Maybe this is why I am getting cavatation (least sounds like it).

I agree, air is present. Will this cause damage long term? Yes it will.
