Rebuilding 1946 Farmall H transmission

Trying to rebuild 1946 Farmall H transmission. Found 4th gear tips ground off. I've taken the top set of gears out. I can move the shaft back and forth. How do I get the shaft out and/or how do I get the bottom gears out. Do I have to take a brass punch and drive them out or do I have to pull the PTO shaft out of the tractor to get to those bottom gears?
 
It's been a while, but as I recall, there is a snap ring on the rear bearing of the top shaft that keeps things in place. The manual says you can remove that snap ring without removing something else that is in the way (can'r recall for sure, but I think it's the cross shaft for the brake pedals. However, I could not see how it was possible to get the snap ring off without removing that cross piece. You can barely see it. That snap ring has to come out before you can get the top shaft out. Also, the ends of the gear teeth are supposed to be rounded off to facilitate engagement. The internal teeth on the 4/5 sliding gear are the ones that are usually gone and those teeth are for 5th gear. When I was into this, I did not take out the bottom shaft, so can't help much on that.
 
SO far so good for me. It's that bottom shaft giving me the problem. The gear with the ground off teeth IS the 4/5 gear. I got the snap ring off and it was a fight and I removed the brake bar/shaft. I have the bottom gear and shaft loose, but I'm thinking I have to take the PTO shaft and drive that shaft and bearings back to the rear and then lift the front up and out (that is what I "think") but I didn't want to ruin anything and wanted to be sure I was going about it right and not tearing stuff up. Looking at the parts diagram, it looks like the bottom shaft has to come out to the rear. First though, you will have to remove the drive coupling and woodruf key on the front end and then the bearing/seal retainer behind that. It sounds like it would be a good idea for you to order up a service manual. Someone needs to verify what I've said about removing the bottom shaft. I don't have a service manual for the H, only for the M and that manual is out in my shop, so I'll have to take a look and see what it says.
 
Yes, the pto shaft has a pilot that runs inside a bushing in the back of the bottom countershaft. You can either remove the whole unit (5 bolts) which is easiest, or the seal/bearing retainer (2 bolts) and pull the shaft and engagement collar tube back away from the countershaft. The front and rear bearings of the countershaft should be removed too before trying to remove the shaft. The rear bearing has the mean snap ring that must be removed to slide the bearing off the shaft and out the back of the bulkhead that separates the transmission from the differential areas. It is tight with the gears on the countershaft but it will lift out. That is the way it went in at the factory.
 
I finally more or less got it figured out with most of it and the information you supplied confirms what I"d figured out the hard way. You ARE right - that snap ring was a booger to get out. MANY, MANY THANKS!
 
I looked at my M service manual. It says that after the snap ring at the rear is removed to then remove the rear bearing my driving it off the shaft with a drift punch on the inner race. Then remove the shaft to the rear by driving it out of the front bearing. Of course the coupling on the front of the shaft that drives the lift all hydraulic unit must be removed first. The PTO unit has to come out first so the shaft can go to the rear.
