About four inchs ahead of the shifter is a bolt I'd like to replace. The head is pretty badly rusted. Is this just a cover hold down bolt or does it hold something together inside the transmission like maybe the shift rails?
 
I don't think any of the cover bolts are attached to anything but the cast housing -- the shifter rails bolt from the inside.
 
You may be talking about the fifth gear lock out cap screw. It is located just ahead of the shift lever all by itself. It was used to lock out fifth gear on tractors equipped with steel wheels by using a longer bolt to block the shift rail. I just took one out of my own M the other day, welded a nut on and it came out easy. It just looked ugly so took it out.
 
That's what I thought it was after I got it out, wasn't much left to the head. Gently layed an air hammer on it and out came a short 3/8 bolt. All the bolts around the batt. box, the gas tank supt. and two of the steering pedistal bolts had short rusted off heads and the air hammer got em all out.
