I now have ATF soaking in cylenders as suggested...But I still dont know why I cant move the hydraulic lift handle???? Can it possibly be associated with the stuck motor. Both things happened at the same time.
 
The 2 things are most likely 2 different problems and need to be worked on, on there own and while you wait on the ATF to do its job you need to look at lubing up the control and maybe even drain the hyds. system to make sure it doesn't have water in it

Water in the hydraulics wouldn't stop the handle from moving.

Unhook the linkage and see if the handle itself moves. If not, there's your problem with the hydraulics.

What kind of shed did you put it in? Where do you live? The engine wouldn't sieze up from rust in a mere 3 months unless the water was just pouring down the muffler, or you live in some extremely harsh conditions.

Have you dumped the oil? If something got into the cylinders, there will be evidence of it in the oil.

Have you pulled the starter yet?
 
The tractor was stored in dry procted cond. with several others. the water apparently came from a leaking head gasket,small (pin head size) speck of rust on 2 plug. Have taken starter off, it works ok. Have wheel jacked up and in 3 gear cant roll wheel.
Im running out of ideas.
 

There is no magic instant-free potion. Just soaking with penetrant and/or ATF, it will not take days, it will take weeks to free up. Just be patient with it unless you want to get more aggressive.

If you've got the head off, it should be pretty obvious where to concentrate your efforts.
