What is the purpose of the shims on an F-4 magneto?

IMO it, or they, make sure you have full contact with the couplings that drive the magneto. When you first install the mag and shove it forward to engage the couplings, that is the fit you are looking for. But, when you have to slide it back a bit to start the mounting bolts, that space you just created in the coupling is what the shim(s) are designed for. They insure you have a good fit and a full contact with the driving and driven members of the coupling.
