Ok, I spent all day today trying to problem solve and made no progress. each bearing has the correct amount of end play, and the pinion gear on the lower mainshaft has proper backlash. We increased the backlash a little and it made no difference. I am beginning to think this problem lies with the clutch area. Would the throwout bearing be making this noise? O rwhat about the bearing inside the input shaft? Any thoughts?
